After Ganondorf took over the kingdom of Hyrule, Zelda was forced into hiding, disguising herself as the last Sheikah, Sheik. Under the male identity of Sheik, she led Link to awakening the Seven Sages, only revealing herself as Zelda, the seventh Sage, when it was absolutely necessary. Despite her precautions, Zelda is kidnapped by Ganondorf at the last moment in order to motivate Link to fight to the death. You’re in the endgame now!
